There are several ways to backup the woocommerce database. This is different from backing up the woocommerce data through the dashboard using the export tool. If you are backing up the database (sql file), you can use a plugin like updraft and download a backup of the database, or access the database through phpmyadmin via your server cpanel.

WooCommerce creates and uses existing tables within the WordPress database. Any database backup plugin would work, along with backing up the WordPress database through a tool of your choice.
